Route 42 is optional to visit at this point in the game, but since you can pick up a pretty nice TM, I'd recommend at least swinging by for that.
When you try and go through the route, a hiker will pop out from the cave and will give you HM04 (Strength). That's very handy and you'll definitely need that to get through the game! It's not a horrible attack, either, and while there may be better, it is still a solid 80-power Normal-type move.
Anyway, you can either enter the west-most entrance to Mt. Mortar or you can surf across the way now that you can use Surf outside of battle. To the east, you'll find another entrance into Mt. Mortar (the middle entrance), a Super Potion near the water to the east, and if you have a Pokemon with Cut still, you can get some Apricorns.

Not much is in the first room, assuming you entered from the western entrance. Just basically a path leading you to another room in the back.
If you head east while in the bck room, you'll eventually find a door leading out to the eastern entrance, so it doesn't really matter if you enter from the western or eastern entrance, because they'll take you to the same place.
I'm going to assume you're entering from the western entrance.
If you want an Ether, you can head west, climb a few flights of steps, and then head up the ladder to get to the 2nd floor of Mt. Mortar. There's nowhere else for you to go up there, but there's still that Ether for you to pick up.
To the east, sort of between the western and eastern entrances to the back of the cave, you'll find some steps leading up to some ledges, as well as a Pokemaniac you can fight. Also, to the east of the Pokemaniac (on the ledge), you can climb up a bunch of stairs to reach a ladder, which will take you to a Revive should you want it.
Anyway, go back to the boulder you can push with Strength and push it in front of you. Keep walking down the path until you can either climb some stairs to your left or you can head north. Taking a left will bring you to an Ultra Ball. Heading north will lead you further into the cave (pick up the Max Potion to your right side along the way!).
Now after you've walked a bit east, you'll see some stairs leading down into a pit, some stairs farther to your right leading up, and then a path leading down. Take the path leading down first for an Escape Rope. Head up the stairs and head north and you'll reach a Nugget. You'll need Rock Climb up here if you want to explore any further up on this top ledge.
So go back down to that fork in the road and head south, then climb up the stairs and head over to the Trainer you see. Fight him if you want, then head south and you'll reach a ledge you can jump down.
You've done everything you can here until you can use Rock Climb out of battle.
Not much in the first room here for you. There's a lot of water, but nowhere it takes you other than a Waterfall, meaning you'll need to come back here much later in the game in order to explore that part of Mt. Mortar. However, there is a ladder leading down right in front of you, so take it down to the basement.
From the ladder, head a bit south until you get to the water and use Surf. You can Surf directly to your east to find a Full Restore.
Go back to the water and then surf north until you see a Y-shaped split in the water. If you take the right path, you'll find a Max Ether down there. Take the left path and along the way you'll come across another item sitting on some land, a Hyper Potion. Grab it and then continue west.
Now you should be able to choose to surf and land north or surf south and see what's down there. The only thing to the north is just a boulder that you can move with Strength, though you won't want to do that, as it's a one-way exit. Instead surf south.
On your way surfing south, land to your right to pick up a PP Up. Finally, to your south, you can land to the right to jump back down to where you came from, or you can head west to reach the end of the middle entrance's basement and get a Carbos for your trouble.
That's basically all there is for you to do down here from this entrance, so you might as well jump down and climb up the ladder to get out.

Off to the west of Ecruteak City is Route 38. There's not really all that much on this route, though; a few Trainers, some items littered here and there, and some wild Pokemon. You can find Tauros or Miltank in the area, though, and both make pretty decent Pokemon to use in battle. Just be weary, because they can be rather tricky to catch!
Do whatever exploring you feel like doing. It's not a difficult route to get through, so you won't need my help figuring out where everything is. Just remember you need to head further west onto Route 39, and you do that by hugging the northern edge as long as you can, until you find the School Kid, which is your signal to head south and then west.

As soon as you enter the route, a gentleman by the name of Baoba will approach you and talk to you about the Safari Zone that's just recently opened up in Johto and talk about how he moved it from Fuchsia City in Kanto. He'll then give you his number for your Pokegear afterwards to call you when it opens up (it's closed right now) and will then walk off.
Anyway, go on over to the north a bit and you'll find the Moomoo Ranch with a bunch of Miltank on it. Pick up the Apricorn if you want and also walk down the hill on the southern part of the ranch and look behind the silo to find TM60 (Drain Punch), which can come in handy for battles. It restores your HP based on the amount of damage you do. It's not an overly strong Fighting-type attack (60-power), but it's at least something and the healing is always nice.
But back to the Miltank! The Miltank outside in the field are happy and good, but the one inside of the shed is sick, and you'll need to feed it some Oran Berries in order to make it feel better. Once it feels better after you've given it enough Oran Berries, you will be able to buy Moomoo Milk here, which is great as it heals 100HP and costs only $500 per bottle. Can't beat that! But you probably don't have enough Berries for now, so feed it what you can and then make your way south.
Not really much remains on the route now. Just a few Trainers to fight, but they're all pretty easy. You can pick up Farfetch'd, Magnemite (which makes a good Electric-type Pokemon), and more Miltank if you look around in the tall grass. Other than that, just head south to Olivine City.

As you enter the city, you'll see the Gym is right on your way into the heart of town. No one's blocking it! Unbelievable! But as you approach it, you'll see Rival walk out of it and complain that the Gym Leader isn't there. What is with every single Gym in Johto not being accessible the moment you get there?! The nonsense of it all! Thankfully Rival doesn't fight you or anything; he just whines and then runs off to the north somewhere.
Oh well, looks like you've got some time to explore Olivine City, then. Start by getting the Good Rod by talking to the fisherman inside of the first house you see after the Gym. That's good, because you can catch better Water-type Pokemon with it and at higher level, too!
A lady in the Pokemon Center will challenge you to a fight if you talk to her. At least, she challenged me; it might be a random daily thing.

You can find the Lighthouse on the eastern side of town. You'll want to check that out in a bit, after you're done exploring the rest of town.
To the north of the Lighthouse, you can find two houses. Inside the house on the left, a guy will trade you a Voltorb for a Krabby. It's up to you if you want to make the trade or not. Krabby can be found in the area by using your new Good Rod and Magnemite is better than Voltorb anyway, so you will probably just want one of those.
A little girl in the house on the right will give you some Seals if you have the Seal Case, but since you probably don't have it yet, it won't really mean that much to you.
Lastly, you can use Surf right by the entrance to the boat pier (southern part of town) and head east, then north a bit to find TM57 (Charge Beam) hidden way back there. That's a pretty useful move to teach a variety of Pokemon, even non-Electric-types. It's a fairly weak Special-based 50-power Electric-type attack, but it has a whopping 70% chance of raising the user's Sp. Atk by one stage, so it can add some oomph to your Pokemon's Special-based attacks and even do damage in the process!

When you first enter the Lighthouse, you may notice it's quite a bit different from the old days of Gold and Silver. Now there's an elevator you can take up to the top floor, the Light Room. There's a Super Potion waiting up there for you, but you'll have to take the long way in order to get to Jasmine and Amphy in the middle, as the door is locked. Bummer!
Go back to the first floor and climb up to the fourth floor, battling the Trainers as you go. On the fourth floor, you can pick up TM87 (Swagger), which confuses the opponent and raises their Attack by two stages. Probably not worth it for now unless that's your type of game.
Where do you go from here? See the light shining on the east side of the room? That's actually a window that you can jump out of! Go on and jump out of it and you'll wind up on an outside ledge of the Lighthouse. Before you go inside again, pick up the Rare Candy to the west side of the ledge!
Even though I said it above, I just want to say it again because it doesn't look particularly obvious. On the fourth floor, there is a door on the right side of the room! It looks like light shining in! Just walk out that and you'll fall down a floor.
Go inside and you'll find yourself in the other part of the third floor, with two Trainers for you to fight and a ladder for you to climb. The Sailor is guarding an Ether.
Climb up to the fifth floor. There's a cameraman in there that will take a picture of you and your party Pokemon and send it to your PC if you talk to him. Other than that, there's a few Trainers on this floor, as well as a Super Repel.
You'll finally reach the top floor with Jasmine and Amphy. Talk to Jasmine and she'll ask for medicine for the sick Ampharos, and will then unlock the door for you so it's easier for you to come back up top.
Sounds like it'll be a bit before you get to take on Jasmine, the Olivine Gym Leader, so leave the Lighthouse by taking the elevator and make your way west of Olivine City, onto Route 40!

You may notice that there's a new building on the western side of the beach that wasn't there in Gold or Silver. It's the Battle Frontier! Unfortunately you won't be able to enter it for now, though, but just remember that this is where you can find it at!
Anyway, get ready to fight a lot of Water-type totin' Trainers on this route and the next. You don't have to fight them all, but the practice never hurts, so you might as well at least fight any that you come across.
Right by the female Swimmer you can find TM88 (Pluck). It's not all that great, but is a fair Flying-type move to teach certain Pokemon that might need them. It may also come in handy for your next Gym fight, which happens to be against a lot of Fighting-type Pokemon.
Surf past the first four Trainers and you'll enter the vast Route 41, home of the (currently inaccessible) Whirl Islands.

There are a bunch of Trainers on the route and lots and lots of water. There are also islands, but they're inaccessible due to being blocked by whirlpools. You'll need to wait until later in the game before you're able to clear those whirlpools, so just fight whatever Trainers you want and make your way southwest until you reach Cianwood City.
Finally, you've arrived in Cianwood City! Go ahead and heal your Pokemon up at the Pokemon Center (it's in the southern part of town) before you bother with anything else. You might also want to deposit one of your Pokemon if you want to get yourself a free Shuckle.
If you want, you can go to the Cianwood Gym right away. Nothing is stopping you for a change! However you might as well check everything else out in town first, because you don't want to forget what you came here for in the first place — the medicine!
You can get the Secretpotion by talking to the shopkeeper in the building right next to the Pokemon Center. That's what you need in order to cure Amphy. One goal accomplished!
The building to the left of that has the guy who will give you a Shuckle, saying that a mean person with red hair took all of his Pokemon but that one and he wants you to keep it safe. Uh, ok, buddy, sure. Free Shuckle at level 20! But only if you have room in your party for it.
The Gym is right by the Shuckle guy's house, just to the north of it. But further past the Gym you'll find a cave leading you into the Safari Zone. And, if you go even further north than that, you'll see sitting inconspicuously on the ledge a...- a- a Suicune?! Walk over to it and it'll bounce around before you can get to it and then bounce off. Afterwards, Eusine comes over with his jazzy music and will then challenge you to a battle to try prove himself worthy to see Suicune!

He's not too tough or anything and uses a rather interesting assortment of Pokemon. After beating him, he'll run off to continue his pursuit of Suicune. Unfortunately, you still will be unable to run into Suicune in the wild. At least for now.
Anyway, since the Safari Zone is closed for now, the last thing to do here is get your Gym Badge in the Cianwood Gym!

This is fortunately a pretty easy Gym puzzle-wise, and it shouldn't prove to be too challenging challenge-wise, either. There's a bit of a diversity in the Gym's Fighting-type Pokemon, but they're all still Fighting-types, so they're weak to Flying- and Psychic-type attacks. Remember the TM you got for Pluck along the way? On Route 40? It can help give you some flapping fighting power against these Pokemon.
Remember that Bug-, Poison-, Psychic-, and Flying-type Pokemon are all resistant to Fighting-type attacks and Ghost-type Pokemon are immune altogether! Bringing in something like a Haunter or Gengar could really mess with the Trainers in here. Normal/Flying-type Pokemon, such as Pidgeotto and Noctowl, do not get the benefit of being resistant as they are also part-Normal-type, but they'll still inflict more damage with their Flying-type attacks.
To get through the Gym the easy way, just climb the stairs on the left-hand side, fight the two Black Belts (you might be able to get by fighting just one if you're quick!), then leave the Gym. Come back in (after healing if you'd like), climb back up to the second Black Belt on that side, and he will no longer be blocking the path to the valve.
The hard way just involves staying in the Gym and smashing all of the Trainers. That's what you want to do, right? Just start with the left side of the room first, but then make your way to the right side so you can cross the bridge and sneak around the Trainer who moved to press the valve. Then just talk to Chuck, who will no longer be distracted by the waterfall.
Chuck's Primeape shouldn't be too hard. It's fast and hits fairly hard, but it has rather weak defensees. Try and take it out quickly if you're able. It does have Focus Punch and it may try hit you with it, but if you keep striking and don't try set up against it, you should break its focus and stop it from using Focus Punch.
His Poliwrath is a bit sturdier, but it also has a weakness to Grass- and Electric-type attacks due to it being part-Water-type. One move that you need to watch out for is Focus Punch, which forces it to attack last, but if you don't damage it (or disable it by putting it to sleep or something), it will do a TON of damage to you, so you want to be striking it at all times to make sure Focus Punch always fails. It can use Hypnosis to put you to sleep, which it will then follow up with Focus Punch, so be very careful, because there's no way to get around that once you're hit with Hypnosis! It also has Surf, which won't be super strong thanks to Poliwrath's comparatively low Sp. Atk, but it will still do some decent damage.
After beating him, he'll give you the Storm Badge, which lets you use Fly outside of battle. He'll also give you TM01 (Focus Punch), that rather deadly move that inflicts huge damage if the foe doesn't damage you in that turn. Personally you may find that it's a bit too troublesome for in-game purposes, but it can be a really good move for online or competitive play.
As soon as you leave the Gym, Chuck's wife will notice you beat him and will give you HM02 (Fly) for your troubles. Sweet! Now you can use that to fly back to Olivine City to save poor Amphy!
